[origin: WO9853103A1] Arrays of polynucleotide spots and kits comprising the same, as well as methods for their preparation and use are provided. The subject arrays include a plurality of polynucleotide spots stably associated with the surface of a solid support. At least a portion of the polynucleotide spots comprises a polynucleotide probe composition that is made up of unique polynucleotides, where all of the unique polynucleotides of the array correspond to a common type of gene. Also provided are sets of a representational number of gene specific primers suitable for use in generating target nucleic acid for use with the subject arrays. The subject arrays find use in hybridization assays, particularly in assays for the identification of differential gene expression patterns among two or more different types of cells.
